I use GNUcash. It is a free open source accounting program.
It is not trucker specific, but hey, it’s free. -
Checkout Front Accounting www.frontaccounting.com They are a free web based accounting program I've used for many years. You'll need your own web hosting somewhere to install. This isn't a truck specific software, it's like QuickBooks but free.
Another option is always QuickBooks. If you're just a solo guy use the self employed version, it's $7/month. It's not trucking specific at all, but it'll give you the information you'll need to keep a checkup on your business financial help, plus you can download your bank account transactions directly into it. -
A pencil and paper. It does not crash and it is there forever.

I thought about buying a bookkeeping software. I eventually went with ATBS. They do bookkeeping and your taxes. I am still new with them, so I cannot say if they are really good, but they seem to be the largest in the nation and meant for truck drivers, contractors, or fleet owners. They also appear to be used by some big companies for their drivers.
If you are leased onto a carrier, my guess is that they will be cheaper than just about any bookkeeping service. It also makes more sense to use your company because they usually already have your receipts for fuel, repairs, lumpers, etc. Now that I have my own authority, I need to forward ATBS all of my receipts instead of just half of them. -
Just been using MS Excel for my one truck operation. Cost is minimal and I am familiar with the setup. I have Quickbooks as well, but tend to update that after my Excel sheets are updated.

That's my process in a nutshell. -
I'm trying out foglines, this after using a spreadsheet to track as much as I can like empty miles, odometer readings, gross pay and net, cost per mile, etc. I haven't looked too hard but foglines is the only one I've seen that allows inputting empty and personal miles, plus a database of your customers and such. Lots of information, I feel it's better to have too much rather than wish you had a metric that you didn't know you wanted. Also if you put in maintenance stuff with cost it'll give you a good idea of what you need to break even.
